Although I can understand your frustration, I would say you need to shift your perspective on Cygwin.

PuTTY is a solution for windows machines to connect to remote nodes. It is very useful, and has extra utilities to enhance its use (pageant). Other windows specific solutions (WinSCP) leverage this functionality since Windows does not have its own SSH agent.

But Cygwin is a solution for windows to Mock a Bash interpreter and common &#039;nix utilities.  One of those utilities is an SSH Agent. Therefore since a true shell on a &#039;nix box would not use PuTTY&#039;s pageant, neither would (or in my opinion should) Cygwin.
